Thomas was the son and grandson of Sea Captains. However his father, Captain Eugene Theodore Smith, died of cholera in 1861 when he was ten. His mother, Margaret Shibley Smith, died of apoplexy the next day. Thomas was raised by his mother's sister. They were a family of teachers and he became very well self-educated.
He moved to Chicago in 1870 with his wife, Mary Ann Daily, who had also been orphaned as a child. Their first child, Eugene, was born before the Chicago Fire, Their other children were Nell, Harry and Perciival.

Thomas worked in various trades, but was a dedicated teacher to his children.
