He received his episcopal consecration with the Titular See of Aëtus on December 27, 1961 from Bishop Wilhelmus Marinus Bekkers, assisted by Bishops Pieter Antoon Nierman and Pieter Jan Antoon Moors.
When the named Bishop Bekkers succumbed to brain cancer at the early age of 58, Bluyssen was named his successor as Bishop of 's Hertogenbosch (Bois-le-Duc), on October 11, 1966. Known for his progressive views, Bluyssen resigned the pastoral government of his See on the advice of his medical doctor at 57 years of age on March 1, 1984. Suffering from headaches and fatigues since childhood, he underwent open heart surgery and would later suffer from angina pectoris.
Retiring to the Mariënburg Monastery of Sisters of the Sociëteit van Jezus, Maria en Jozef in Den Bosch, he remained up to his last days, a well sought figure, authoring numerous publications, including his memoirs.
Undergoing leg surgery, Bishop Jan passed unexpectedly away on Thursday, August 8, 2013, aged 87, at 8.15 am., while recovered at a 's-Hertogenbosch hospital.
Laid out in state at the Bishop's Palace of 's-Hertogenbosch between the following Tuesday and Wednesday, Requiem Mass for Bishop Bluyssen was said at the Sint-Janskathedraal on Thursday, August 15 at 11 am., followed by interment in the crypt of the local cemetery chapel.
