She married William Wilmot Payson Cotton, marrying in Saline Township, Michigan on April 8, 1872 and having five children together. Her husband passed away in 1902; in 1920, she lived with her son, Walter Cotton, in Saline, Michigan and in 1930 with her daughter, Emma Hammond, in Detroit, Michigan. Eleanor Cotton passed away in Saline, Michigan at the age of 80.
