He married Anna Mary Gibbs, daughter of Abraham Gibbs in November, 1773 in the German Reformed Church, Frederick, Maryland. They were the parents of Dr. John Frederick Baltzell, Ann Mary, Jacob, Thomas, Abraham, William Baltzell, Charles, Catherine, Phillip, Alexander & Emanuel.
