Shepherd's first wife was Amber "Alma" Leugenia Palestine Earnest (1882-), gravesite unknown.

Shepherd Jones married Alma Earnest in 1899. Their children were Fred Sidney, Eva, Mamie, Jason "Jase", Nancy, John, Clister. After Alma's death Shepherd (with sons John and Clister) moved to Missouri. He married a widow, Mattie Berry, and lived there until her death. He returned to Alabama and is buried near his parents.
