Research of records and families in the 18th century can be challenging and difficult, so use caution when doing so. I am mostly confident Henry W. Stewart is his father for the following reasons:
1) Henry W. Stewart was born in 1775, putting him at 20 years old at the time of Henry Judd's birth.
2) Henry W. Stewart was willed land in Cornwall, Connecticut at the time of the death of Henry Stewart (born in 1748)
3) Henry W. Stewart had a sister named Isabella who married into the Judd family. Henry could've taken his brother-in-law's last name to use as his son's middle name.
4) Henry W.'s family lived in the general vicinity of Poughkeepsie
5) The Stewart Clan Magazine lists one of his sons as being named Henry
