From 1862 to 1865 George Harris was a chaplain in the Confederate army, during which time it is assumed he spent as much time at Annandale as possible. In 1867 George Harris became Rector of the Chapel of the Cross. He and Helen lived at Annandale with Mrs. Johnstone. They had three children during this period. "Little" George, born in 1865, lived only a few days and is buried in the Chapel Cemetery. George C. Harris, Jr., was born in 1867; and Helen Johnstone Harris, in 1870.
