First wife was Sarah Frances "Fannie" Winn-Patton. They were married on June 11, 1904 in Crawford County, Arkansas. They were the parents of five children. Their children were Oscar, Arthur, female baby, female child and Jack Flaherty.

Second wife was Mary Elizabeth Wilson. They were married on April 5, 1908 in Crawford County, Arkansas. They were the parents of nine children. Their children were Truman Martin, Thomas Albert, Viola Mae, Maggie Elnorie, twins Elvin and Evelyn, Velva "Velvateen", Mary O. and Baby Flaherty.

Third wife was Otta Gertrude Keys. They were married on January 28, 1928 in Ft. Smith, Sebastian County, Arkansas. They were the parents of eight children. Their children were Lewis Edward, Robert Lee, Benjamin Winston, Amos Gordon, Twin daughters Leslie and Alzenie, George Arthur Eugene and General Floyd Flaherty.

Benjamin passed away at his home with his son George Arthur Eugene "Gene" Flaherty by his side. He is buried next to his second wife Mary Elizabeth at his request.
