He fought in the Civil War as a Confederate private in Company A of the 9th Tennessee Cavalry, which was part of Morgan's Raiders. On July 19, 1863 he was captured at Buffington Island, Ohio, the northern-most battle in the War for Southern Independence. He was a prisoner of war at Camp Douglas in Chicago for two years.

At Camp Douglas, Joseph suffered from small pox. In March 1863 he, along with other extremely ill prisoners, were released. At the time he was described as "at the point of death".Joseph's brother-in-law Tyree H. Elam came from Davidson Co., TN in a covered wagon to bring him home.
