Henry W. Benham married Elizabeth Andrews McNeil, October 3, 1843, in Hillsboro, New Hampshire. Her mother, Elizabeth Andrews Pierce McNeil, was the daughter of Gov. Benjamin Pierce of New Hampshire. Her half-brother, Franklin Pierce, was President of the United States. Elizabeth Andrews Pierce was married to Gen. John McNeil, who distinguished himself at the battles of Chippewa and Niagara during the War of 1812. After retirement from the Army, General McNeil was surveyor of the port of Boston.

The Benhams had four children: Elizabeth Maria, Lilla Marion, Henry Hill, and Henry McNeil, although Henry McNeil died in childhood. Henry Hill Benham attended the military academy at West Point and was a major in the U.S. Army. Lilla Marion Benham married Frederick Dielman, a designer and painter, on January 9, 1883, in New York City. Their children were F. McNeil (known as Neil) and Eugene B.
