Appointed Rector of the Lancaster Mission, at 56 years of age he was named Apostolic Vicar of the Lancashire District, receiving his episcopal consecration with the Titular See of Bugia in Liverpool on August 24, 1840, from Bishop John Briggs assisted by Bishops Thomas Griffiths and Thomas Walsh.
When the hierarchy was restored in England and Wales by Pope Pius IX on September 29, 1850, the Lancashire Vicariate was replaced by the dioceses of Liverpool and Salford. Brown was appointed the First Bishop of Liverpool.
He died in Liverpool on January 25, 1856, aged 72, after a three year illness and in the absence of a permanent cathedral, was buried at St. Oswald's Church, Old Swan, Liverpool.
