On January 31, 2004, Msgr. Funghini was elected Archbishop of the Titular See of Novapietra following his retirement from the Rota by Pope John Paul II. He received his episcopal consecration on the following March 25, from Msgr. Angelo Sodano, Cardinal Secretary of State of the Vatican City, assisted by Msgr. Gualtiero Bassetti, Bishop of the Diocese of Arezzo–Cortona–Sansepolcro and by Msgr. Joseph Mercieca, Archbishop of the Metropolitan See of Malta.
President of the Corte di Appello dello Stato della Città del Vaticano and Primicerio Arcisodalizio della Curia Romana, one of his last public appearances took place on March 31, 2006, at via Porta Castello in Rome, when he attended the launching of the book "Ordinamento Giuridico dello Stato della Città del Vaticano" written by Federico Cammeo. He died on Wednesday, May 17, 2006, aged 77.
A first funeral Mass, presided by Archbishop Agostino Vallini, Prefect of the Apostolic Signatura, was celebrated at the Basilica of San Lorenzo in Damaso of Rome. Successively his body was transferred to Arezzo, where another funeral Mass was celebrated at the cathedral on Saturday, May 20, 2006, followed by interment at the cemetery of his native Castiglion Fiorentino.
