He received his seminary formation at St. Peter's College, Wexford and at the Irish College of Rome, before being ordained to the priesthood at Enniscorthy on November 1, 1872, by Bishop Thomas Furlong at the age of 22.

Kelly served on the staff of the House of Missions, Wexford and was tector of the Irish College, Rome until his appointment as Titular Archbishop of the See of Achrida on July 16, 1901, following his nomination as Coadjutor of the See of Sydney, Australia. He received his episcopal consecration on August 15, at St. Joachim's church, Rome, from Cardinal Francesco Satolli assisted by Archbishop Diomede Panici and Bishop Bernhard Joseph Doebbing OFM.

The Coadjutor succeeded to the see of Sydney on August 16, 1911, on the demise of Cardinal Moran.
