He was the son of Patrick Joseph and Anna Marie Smith Duffy and ordained a priest on June 13, 1908. His assignments included: assistant at Our Lady of Grace, Hoboken, NJ, professor of Literature and Languages, Seton Hall College, instructor in church history at Newark Seminary, Chancellor for Diocese of Newark, New Jersey, Domestic Prelate to His Holiness, Pope Pius XI with the title of Rt. Rev. Msgr., made Vicar General, Diocese of Newark, New Jersey, administrator of Diocese of Newark, Pastor of St. Joseph’s Church, Jersey City, New Jersey. Appointed Bishop of Syracuse Diocese on April 21, 1933 in Sacred Heart Cathedral, Newark, New Jersey. Installed as Bishop of Syracuse in the Cathedral of the Immaculate Conception on July 11, 1933. His motto was “Wisdom from Above."

January 9, 1937 Bishop Duffy was appointed Bishop of Buffalo, New York and installed as Bishop on April 14, 1937. He was concerned about those in need because of the Great Depression so he started the Diocesan Fund for the Faith. He established parishes in the sparsely settled areas of the diocese. He initiated the Catholic Youth Organization, the Bishop's Committee for Christian Home and Family, the Confraternity of Christian Doctrine, and Newman Clubs. Bishop Duffy is buried next to his parents.
