On December 13, 1863, Auburn mustered in as a Private in Company F, 4th Regiment, Vermont Infantry. He was taken prisoner of war on August 24, 1864, and died while in prison.

The memorial for Auburn in Boltonville Cemetery is a cenotaph. He is interred at Salisbury National Cemetery, North Carolina, where he is one of many buried in a grave marked "unknown soldier."
