Upon his return to Erie, Father Gannon served as pastor of a number of parishes throughout the Diocese of Erie. In 1912 he was appointed Superintendent of Erie Diocesan Schools.

In 1917, Father Gannon was appointed Auxiliary Bishop of Erie by Pope Benedict XV. While auxilary bishop, he continued to serve as Superintendent of Schools and as pastor of St. Andrew's Church.

Shortly after the death of Bishop John Edmund Fitzmaurice (1839 - 1920), Bishop Gannon was named the fifth Bishop of Erie on Aug 26, 1920.

Bishop Gannon founded Cathedral Preparatory School for Boys in 1921. In 1933 he established Cathedral College, later renamed to Gannon College (now Gannon University) in his honor. Bishop Gannon was given the personal title of Archbishop in 1953 by Pope Pius XII. Archbishop Gannon attended all four sessions of the Second Vatican Council.

It was attended by civic and religious leaders of all faiths in recognition of his service, not only to the Catholic Church and the Diocese of Erie, but to all of the people of Erie regardless of faith.
