Son of John James Ayer and Dorcas Clough. On 4 Feb 1855 John, 25, married Theresa Ann Cogswell, 18, daughter of John Edgarton Cogswell and Mary Darling, at Salem, Essex County, MA. They had four children and lived in South Danvers.

On 2 Sep 1861 John mustered into service with the 1st Company Massachusetts Sharpshooters, being credited to the quota of Lynnfield, Essex County, Massachusetts. He was 31 years, 8 months and 13 days old.

On 3 Sep 1862 John was taken prisoner at Fairfax Courthouse, Virginia, and on 9 Sep 1862, he was paroled from prison and sent to Aquia Creek. On 13 Oct 1862, at Camp Parole, Annapolis, Anne Arundel County, Maryland, John was reported present.
In Dec 1862, John was absent, sick. It appears that he left the hospital without the correct paper work.

Starting 28 Feb 1863, John also served in the Navy, using the alias of John Hodgman, as a 2nd Class Fireman on the "Iron Age."
In Jun 1863, at South Danvers, Essex County, Massachusetts, John was was included in the draft, stating that he is a married man and had already served with the Sharpshooters.
On 14 Oct 1863, John was discharged from the Navy.

He and Theresa Ann Cogswell were divorced in 1869 at Cambridge, Middlesex County, Massachusetts.

In Nov 1871 John, 41, married Mary Ann Mulcahy, daughter of James Mulcahy. They had six children.
On 6 May 1883 John's former wife, Anne T. Cogswell remarried David F. Roche at Boston, Suffolk County, Massachusetts, in a first marriage for him and the second for her.

On 6 Nov 1896 John submitted an invalid pension claim No. 41235 for his Navy service.
On 3 Aug 1898 John and Mary's daughter, Ida May Ayer married John A. Murray at Boston, Suffolk County, Massachusetts.

On 13 Feb 1900 John received Navy pension 28,903. John's wife died and was buried in May 1900 at Holy Cross Cemetery, Malden, Middlesex County, Massachusetts, at age 52 years.
