About 1696, John married a woman named Lydia whose family name is not known. She was the mother of all his children, admitted to the church in New Haven on November 21, 1699. John and Lydia had eleven children. Lydia died in New Haven on October 12, 1723. John married two more times, Elizabeth Potter who died in 1736 and Susanna Bradley, who outlived him. John made his will on February 6, 1742 and died in New Haven on April 30 of that year. In his will, he named his wife and some of his children, but left others nothing. The children left out sued, but the will stood. His estate amounted to 527 Pounds.
He must have been buried in New Haven Green, the original and only burying place for New Haven. Between 1797 and 1812, a few of those buried there were reintered in the Grove Street Cemetery, but most were left under the green and three churches were eventually built over the graves. Some of the gravestones were moved to the Grove Street location and propped along the walls, and some remain under the Center Church on the Green, but most of the gravestones were destroyed or used in building. John's tombstone stands near the west wall of the Grove Street Cemetery in New Haven. It reads: Here Lies Y / Body of mr / John Blaksle / died April / 30: 1742 in / Y 66 Year
