John Thompson of East Haven is frequently referred to in genealogical sources as "the Farmer," to distinguish him from John "Mariner" Thompson of New Haven and his uncle John Thompson, Senior. See Jacobus' "Notes on Thompson Families of Connecticut," in vol. III of Genealogies of Connecticut Families. This John does not appear to have a close familial relationship with the three brothers who came together to New England - Anthony, John Sr. and William Thompson.

Savage thought that he probably came with his wife and some of the children from England, but little is known about John.

John, the farmer married Ellen ____, according to Dodd's East Haven Register. They had 2 sons and 5 daughters (which included a set of twin girls).

He probably died in 1655, when his estate was inventoried. His widow remarried to Thomas Harrison of Branford.
John "farmer" Thompson's estate was not settled for several years after the death of his widow. The eldest of the seven children, John, received a double share.
