On January 11, 1841 William Payne married Rachel Franklin Marrow. They had two children, James Volney Payne (1841-1852)and William Bramblett Payne (1844-1911). After Rachel died in 1845, William Payne remarried Cynthia Jane Frakes on September 28, 1848. William and Cynthia had nine children between the years 1848 and 1871.

Four of their children died early in life:

Susan Elizabeth Payne
Oct 9, 1848 - Aug 18, 1852
due to a flu like illness

Cynthia Green Payne
July 1, 1853 - Mar 16, 1854
due to an unknown cause

David F. Payne Jan 3, 1855 - Dec 21, 1862

Martha Bell Payne Jun 1, 1860 - Aug 16, 1860
