Deserter or not, he then enlisted as a Private in Co. M of the 4th Iowa Cavalry on Oct 20, 1861. He served with the 4th Iowa throughout the remainder of the War, and was discharged with his company on Aug 8, 1865, in Atlanta. His pension card from the 4th Iowa indicates he was a Sergeant at the end of the War.

Thompson applied for his pension on Oct 5, 1881. His application is #1,063,327, and his certificate #807,512. After his death, his wife applied for her widow's pension on July 17, 1918. Her application is #1,123,479, and her certificate #873,617.
