Joseph Applegate joined the Blackburn Guards, a company of Kentuckians who left the Commonwealth in 1861 and became part of Company H, 3rd Arkansas Infantry because they did not have enough men to form their own company. He was wounded at the Battle of Anteitam. He was placed on furlough for 60 days from October 1, 1862, and allowed to go to Tennessee. There is no further record of him with the 3rd Arkansas, but he may have joined the 3rd Tennessee Cavalry while on furlough; a Joseph M. Applegate who listed his residence as Hardin County, KY, surrendered with the 3rd Tennessee Cavalry and took the oath on May 12, 1865.

He was a merchant in Hardin County.

He married Nancy Fletcher on October 10, 1867 in Hardin County.
