John D. Hughes was born in Logan County, Kentucky. Both his parents moved to Logan County from Virginia. On 16 April 1857, he married Martha Jane Cockreham in Simpson County, Kentucky. John and his wife moved to the eastern portion of Simpson County in 1859 where he owned and operated a large, successful tobacco plantation. John and Martha Hughes were the parents of 16 children. Members of the Shady Grove Baptist Church, John is buried beside his wife at the Shady Grove Baptist Cemetery in Simpson County, Kentucky.
