Fort Amsterdam preceded the stone church, which was built inside the fort in 1642 by John Ogden and Richard Ogden, under contract with Willem Kieft, director of New Netherland. The stone church replaced an earlier wooden church located outside the fort nearby on Pearl Street built in 1633.
The new church measured 72 feet by 54 feet, and it was the home of the Collegiate Reformed Protestant Dutch Church for fifty-one years. In 1693 it was relinquished to the British and the Collegiate Church moved to their new church on Garden Street (later known as the South Dutch Church). The Stone Church served as a British Anglican garrison church from 1693 until fire destroyed it in 1741.

The "churchyard" or burial ground did not lie within the fort adjacent the church, but outside the fort to the north along the west side of Heere Straet ("Lord Street", now Broadway).
The cemetery was sold on 28 February 1677 by the aldermen of New York City.
The former burial site was situated just north of Bowling Green on the west side of Broadway, and it is now transected along its southern third by Morris Street. It is presently otherwise occupied by office buildings.
Fort Amsterdam was built in 1626 and torn down in 1790. It was situated along the northeastern edge of present-day Battery Park at the site of the Alexander Hamilton United States Custom House, transected by State Street, near the southern tip of Manhattan.
