He married Mary Willis, daughter of Thomas and Ruth (Williams) Willis of East Hartford about 1813. Jonathan died February 5, 1832, "age 45," and was at first buried in the Porter Cemetery in East Hartford. His grave along with those of his wife Mary, their son Henry and granddaughter Nellie were removed to other locations. Jonathan's and Mary's graves were relocated to Hockanum Cemetery in East Hartford.
In his will, which he wrote on January 18, 1832, he mentioned his wife Mary; sons Joseph H., Ira W., and Henry F.; and daughters Cornelia and Mary. After the death of his widow in 1875, his real estate was divided among his son Joseph H. Porter and grandsons Charles W. Porter and
Frank W. Porter, sons of Ira W. Porter, who died before his mother.
