Thomas was the fourth child of William Johnson and Lorette Proctor. With his family, he moved to Whiteside county, Illinois, and later he moved to Nebraska. Thomas was a contractor.

His first wife was Sarah C. "Kate" Dolan, whom he married 11 May 1876 in Fremont, Dodge, Nebraska. They had four children: William Thomas, Frank Ed., Nettie and Charles.

Kate died about 1882, and reportedly her family decided to keep and raise Kate and Thomas' children.

Thomas married again, this time to Hattie Ellen Duggan, 28 November 1883 in Fremont, Dodge, Nebraska. They had nine children: Myra Lucy, Eugenia Pearl, Julia Amelia (died young), Ruby Ellen "Nellie" (died young), Lorette P. "Laura" (married Thomas John Carter), Alice Murriel, Napoleon Bonaparte, Anna "Marie" (married Noah Blaine Ferguson) and Hattie Quintilla.

Thomas and Hattie divorced in October 1901. His third wife was Mrs. Jennie Miller, whom he married about 1909.
