Zephaniah was born in Berkeley County on May 24, 1805, the son of Francis Jr. and Ann Beall Silver. Zephaniah married Martha Jane Henshaw (d. 1891). They had ten children.
Zephaniah was a strong Whig and staunchly pro-Union, but four of his sons fought for the Confederacy. But family was important to Zephaniah, and he did not allow it to divide the family. Before the war, in early December 1852, Zephaniah had a heated discussion with
Joseph Morgan, whose brother Morgan Morgan V had just eloped with Zephaniah's teenage daughter Mary Ann. As a consequence of the discussion, Zephaniah shot
him. Apparently he was not badly hurt, and the long-standing rifts between the two families healed. One
of Morgan Morgan's sons was named Zephaniah Silver Morgan.
