He is the subject of a Winter 2018 article in the New England Historic Genealogical Register (Vol 172, p.5ff).

He is very possibly the Thomas Clifton baptized on Dec 21,1606 at Brandesburg [sic, Brandesburton], Co.Yorkshire, England, son of Richard Clifton. (Family Search, England Births and Christenings, 1538-1975)

He married the widow Mary (Longbotham) Butterworth shortly after Jan 28,1640/1. Thomas may have had a prior wife, and a marriage may have taken place in England as early as 1626 or 1627.

Children: Patience Clifton Beere Allen and Hope Clifton Holder. Some sources say the Mary (Clifton?) Bowen was a daughter of Mary (Longbotham) Butterworth, but Mary (Clifton?) Bowen was born in 1628/9 (well before the marriage of Thomas Clifton and Mary Longbotham Butterworth), and she may have been a daughter of Thomas Clifton by a prior wife.
