Charles was the third child of Jabez Mills (1785 - 1865) and Hannah Coe (1786 - 1876). On Sep 5 1837 he married Elizabeth Lyman in Middlefield, Middlesex Co., CT. Hannah was the first cousin of Elizabeth's mother, Alma Coe.

Charles and Elizabeth had four children:
1. Lyman McKee Mills (1839 - 1839)
2. Lyman Allen Mills (1841 - 1929)
3. Elizabeth Mills (1843 - 1843)
4. Catharine Elizabeth Mills (1844 - )

Following his wife's death in 1851 he married Rebecca Bartlett Smith on Nov 26 1852 and they had four children:
1. Mary Bartlett Mills (1854 - 1931)
2. Charles Smith Mills (1861 - 1942)
3. Edward Coe Mills (1863 - 1928)
4. Frank Smith Mills (1865 - 1935)
