William was married first to Mary Adeline Clement on 6 March 1889 in Walworth County, Wisconsin. They had four children; Henry Clement Allen, George Buell Allen, Ermina Bliss Allen, and Grace Evangeline Allen.
Mary Adeline died 30 June 1916 in Independence, Buchanan County, Iowa. William and his two daughters moved to What Cheer, Keokuk County, Iowa where he was the town doctor, Ermina taught music in the home and Grace was a school teacher.
In October 1921 he married Mary Coghlan Waterhouse Mikesell, twice a widow.
