Ebenezer Gaston was the 4th of six sons born to John Gaston and the former Mary Kirkpatrick. His parents and ancestors where originally from Chester County, South Carolina. Ebenezer was named for his great-uncle, Ebenezer Gaston; who was killed at the Battle of Hanging Rock 1780.

On December 17th 1844, Ebenezer married the former Miss Margaret Caroline Fox, daughter of William and Margaret (née Jackson) Fox from Winston County, Mississippi with whom he had seven children:

Finis Ewing Gaston M.D. (1849 – 1913)
Robert Ebenezer Gaston (1851 – 1931)
Nathan Alexander Gaston (1853 – 1911)
Mary Margaret "Maggie" Gaston Love (1856 – 1885)
Joseph Fleming Gaston (1858 – 1926)
Jefferson Davis "Jeff" Gaston (1860 – 1922)

After Margaret's death in 1862, Ebenezer married her 1st cousin, Agnes S. Fox, daughter of Nathan and Francis (née Cooper) Fox from McLemoresville, Tennessee in 1865. There were no children born to this union.
